If you are still interested in using Matlab to visualize your Flash output you could take a look at

I made an m-file to extract and visualize a data set from a HDF5
file (as produced by Flash). As far as I know Matlab will need a
uniform grid to visualize 3D data, which makes the program very slow
for simulations with many blocks and/or large differences in refinement.
For the simulations I have tried with approx 500 blocks and a uniform grid
it works fine however ( < 10 mins ).

Since I wanted to use existing Matlab programs to do further
calculations with my data, there is also an m-file that will extract all
data sets in the HDF5 file and save them in mat-files.

NB. I think you need Matlab 7.0 (R14) to use the hdf5read-routines.
